Too rude. Recommend other hotels
The response to our pre-night inquiries was very cold and we felt no flexibility at all.
A few hours after I booked, my schedule was changed and I asked to change the date to another free day, but I ended up paying the cancellation fee. It's a thriving season, so it's worth 25,800 yen per person per night !!
Even though I contacted you as soon as I booked!!
I felt uneasy because I couldn't feel office work and kindness throughout. I haven't used the facility itself yet, but I think part of the impression of the inn is that it deals with pre- and post-booking.
I have stayed in many hotels, but I have never been so rude and uncaring about taking money!!
I definitely don't want to recommend it!

Nice rooms, beautiful view with some quirks you should know about
The service was extremely friendly--I don't quite understand the reviews that say it was not. I assume the staff hasn't changed. And the breakfast was nice. If you're expecting a typical American breakfast, you might stay at a Hilton. Even the western breakfast here had a Japanese flair. But it was tasty and interesting.
We got in a few hours before check in and our room was ready. I'm not sure if that's unusual or not, but it was true for others we ran into. Being near the port was nice for relatively nearby 7-Eleven, easy access to the port and town buses. They charge a small fee for extra towels or pillows, but why would you care about a couple of dollar fee?
The big downside to being on a hill overlooking the sea is the VERY steep incline to walk here. While it's theoretically a 10-minute walk from the port, practically it's a 5 minute walk until you get to a series of VERY steep inclines. The issue is not that it therefore might take a total of 15 minutes to walk up the full way, but that it's so steep you are exhausted when you get to reception. And then you might have to brave a bit more incline to get your room. My wife had a knee replacement a year ago. She got up the hill, but was exhausted after each time.
This meant when we went out for the day, we weren't coming back to rest. We only came back at the end of the day. It also meant on our last night, we ate pizza (delivered by the hotel) on the balcony to avoid another steep walk up the hill after our dinner. (Also, we had already visited all the restaurants near the port anyway.)
The other issue is carrying your luggage up the hill! We snagged a taxi (a very rare thing in Naoshima) on our arrival at the port, so we only had to take our luggage the last part up the hill since the taxi can't go the whole way up. But for those that did take their luggage the whole way, it looked miserable. Frankly, this is an issue on the whole island--very few taxis and very limited transportation. It would be a great business opportunity for someone to provide taxis and more buses. Use the Uber app to try, but understand you will be rarely successful!
The choice of hotels on the island is really limited and since the transportation options are so sparse, any choice you make is going to constrain the restaurants you can go to or how much you can come and go from your room. The last town bus leaves around 8pm back to the port and if you miss it, you will walk back to the hotel. And dinner near the port is limited. It was nice the hotel offered pizza as well as an interesting dinner option in their dining room. I saw complaints about needing to plan for the pizza or their own dinner. But this island requires planning for reservations so this is not much different.
We had two rooms since we were traveling with our adult daughter. So Benesse House (which costs many times the cost of My Lodge) was more than we were willing to pay. There are a few other small hotels, but they are going to have different quirks and location issues.
Oh and I should say we are an older couple and my wife is not a biker. But if we had rented e-bikes (which the hotel facilitates), getting around the island would have been much easier. And some younger people seemed to tolerate the hill with no issue.
So definitely consider My Lodge, but be warned the hillside location is a real issue!
